As far as I can tell, the selection on all selected layer are deleted…

Like BeARToys, so long as I have the layers selected in the Layers Docker (and those layers aren’t locked), when I press the Delete key the content is removed from all the layers. I think you might have done something that’s impeding things (locked a group layer or something similar).
