Wow, what a detailed description, and almost completely incomplete …
Your screenshot is beautifully colorful, but it doesn’t answer my questions.
I’m supposed to assume that you’re using macOS, but I could be completely wrong, because you could just as well have skinned your Windows or Linux completely with a Mac theme, and the screenshot doesn’t answer the question about the origin of your version of Krita either.
I really wonder who needs help from whom here? You know, my Krita works, and so does creating bundles.
Perhaps you might consider taking the following part of our FAQ to heart, and then we can start again from the beginning?

Can I ask a question and get help in this forum?
Yes, you can. It’s best to do a search first to see if your question has already been answered. If you still need help, here are 3 things you can do to get the best help possible.
1. State the problem in the topic title. That way the volunteers with experience in your issue will see your question and can respond. Some good topic title examples: “Can I resize my art?” or “XPPen Artist no pen pressure” or “How can I get dockers back on the screen?” Avoid titles like these: “Help please” or “Why doesn’t this work?” 2. Always mention your operating system (Windows, Linux, macOS, Android) and the Krita version number. 3. If someone responds to your post asking for further information, answer their questions as thoroughly as you can.
By the way, here’s even more we’d like to know:
You haven’t mentioned the tutorials that don’t work for you, nor where you’re stuck there, because then we could look for a mistake in the description, we just know that you keep losing brushes.
It’s not even clear where you are losing the brushes, but the bundles you created seem to be incomplete. Or do the bundles contain all added resources, and they are just not shown in Krita? So the next question is, have you checked your bundles in Krita for the presence of all added resources?

Add: Off-Topic: I should actually take the telepathy course, that would simplify a lot of things.
Add 2: Rename your resourcecache.sqlite to resourcecache.sqlite.old while Krita is not running, also remove all bundles you want to get rid of from your resource folder and then start Krita only with your new bundle and those bundles you want to keep.
