After I create a layer with pattern overlay, the pattern link seems to disconnected (replaced with black image) everytime I open the file, the current solution I know is to choose back the same pattern. Any other solutions for this?

Can you explain exactly what you mean by that?
What are the the actions you performed? What did you see at each stage?
So it’s with the Layer Style on a paint layer.
There is a general problem with pattern references that get broken or improperly formed after saving and reopening. What you’ve seen is one way it which it shows up. This particular one has been formally reported:
412720 – Pattern overlay textures are replaced by black upon reopening document
There are other ways in which the problem affects images and there are other bug reports about them.
The entire area of resources management is being rewritten to fix this and other problems. It’s intended to be part of version 5.0.0 when that is released (I don’t know when that will be).
